Can anyone tell me what train/bus to take to go from JFK airport to the port authority where I can catch the greyhound bus to Boston? Thank you in advance.

You have two options, and they are:
Take the Airtrain towards the Howard Beach/JFK A train station. From there, take a Manhattan bound A train to the 42nd st/Port Authority station.
Or…
Take the Airtrain to the Sutphin Boulevard E train station. From there, take a Manhattan Bound E train to the 42nd st/Port Authority station.
The subway fare is $2.25 and the Air Train fare is $5. Also, when you take the E or the A train, get the train in the middle. Once you get to the 42nd st/Port Authority station, go up the stairs to the mezzanine above you. In the mezzanine, there is a set of turnstyles that once you go through them, you are right inside the bus terminal.
